If you need to do a 6mm fillet weld, your current PQR & WPS will not cover this. As you stated, a 5mm fillet weld only covers you for 5mm & below.
The only section I could find in 1994 edition was clause 3.3.1 which shows preffered weld sizes. Depending on clients requirements, you MAY be able to get away with welding to 1994 edition, however, I feel it would be beneficial doing a new PQR, as this will be able to be used for future jobs.
